豬SLA-DRA基因SNP位點篩選及其生物信息學分析

【摘要】:以八眉豬、蕨麻豬和甘肅黑豬為研究對象,利用PCR-SSCP和測序方法對SLA-DRA基因4個外顯子進行SNP位點篩選,并利用生物信息學軟件預測各SNP位點對DRA基因mRNA二級結(jié)構(gòu)、蛋白質(zhì)二級結(jié)構(gòu)和三級結(jié)構(gòu)的影響。結(jié)果在3個豬種中共檢測到6個DRA基因SNP位點,分別為外顯子1的A~(177)G,外顯子2的A~(3093)C,以及外顯子4的A~(4167)G、A~(4246)G、C~(4282)T和G~(4293)A,其中A~(3093)C、A~(4167)G和G~(4293)A為錯義突變,分別導致甲硫氨酸(Met)變?yōu)榱涟彼?Leu)、谷氨酰胺(Gln)變?yōu)榫彼?Arg)和精氨酸(Arg)變?yōu)榻M氨酸(His)。以3個錯義SNP位點為基礎,構(gòu)建了6種DRA單倍型,其中H1、H3和H6為主要單倍型,頻率分別為0.25、0.21和0.21。生物信息學分析表明,三個豬種DRA基因單倍型的mRNA二級結(jié)構(gòu)、蛋白質(zhì)二級結(jié)構(gòu)和三級結(jié)構(gòu)與野生型均存在一定的差異。研究結(jié)果可為八眉豬、蕨麻豬和甘肅黑豬的保種和抗病育種提供理論依據(jù)。
[Abstract]:Bamei pig, fern hemp pig and Gansu black pig were used to screen four exons of SLA-DRA gene by PCR-SSCP and sequencing, and the secondary structure of DRA gene mRNA was predicted by bioinformatics software. Effects of protein secondary and tertiary structures. Results A total of 6 DRA gene SNP loci were detected in three pig breeds. They were A177 G of exon 1, A ~ (3093) C of exon 2, and A ~ (4167) G ~ (4246) G ~ (4282) T and G ~ (4293) A of exon 4, in which A ~ (3093) C ~ (4167) G and G ~ (4293) A were missense mutations. It causes methionine (Met) to leucine (Leu), (Leu), (Gln) to arginine (Arg) and arginine (Arg) to histidine (His)., respectively. Based on three missense SNP loci, six DRA haplotypes were constructed, of which H1H3 and H6 were the main haplotypes with frequencies of 0.25 and 0.21, respectively. Bioinformatics analysis showed that the mRNA secondary structure, protein secondary structure and tertiary structure of DRA haplotype were different from those of wild type. The results can provide theoretical basis for conservation and disease resistance breeding of Bamei pig, fern hemp pig and Gansu black pig.
